Potassium channels are the most diverse group of the ion channel family
(possibly as a result of gene duplication and alternative splicing of the
genes [1,2]). They are important in shaping the action potential, and in
neuronal excitability and plasticity [3]. The potassium channel family is
composed of several functionally distinct isoforms, which can be broadly
separated into 2 groups [4]: the first is the practically non-inactivating
"delayed" group, the second the rapidly inactivating "transient" group.
These are all highly similar proteins, with possibly only small amino acid
changes causing the diversity of the voltage-dependent gating mechanism,
channel conductance and toxin binding properties.
Members of the potassium channel family vary in several ways: some open in
response to depolarisation of the plasma membrane; others open in response
to hyperpolarisation or an increase in intracellular calcium concentration;
some can be regulated by binding of a transmitter, together with
intracellular kinases; and others are regulated by GTP-binding proteins or
other second messengers [5]. They are also involved in T-cell activation,
and may have a role in target cell lysis by cytotoxic T-lymphocytes [6].
Potassium channels are transmembrane (TM) proteins that contain 6 membrane-
spanning alpha-helical segments, 5 of which are hydrophobic, the other
being positively charged. The charged segment is believed to be localised
within a cluster formed by the hydrophobic helices: it is postulated that
it may constitute the voltage sensor region, possibly moving outward on
depolarisation, causing a conformational change. The 6-helix bundle is a
common structural motif in sodium channels (in which it is repeated 4 times
within the sequence to form a 24-helix bundle), and in calcium channels
(where it also forms a 24-helix bundle, which itself is tightly bound
to 3 different subunits).
KCHANNEL is an 8-element fingerprint that provides a signature for the
potassium channels. The fingerprint was derived from an initial alignment
of 16 sequences: motifs 1 and 2 were drawn from the cytoplasmic region
preceding the TM domains; motifs 3, 5, 6 and 8 encode loops between TM
domains 1 and 2, 3 and 4, 4 and 5, and 5 and 6 respectively; motifs 4 and
7 encode TM domains 2 and 5. Two iterations on OWL19.1 were required to
reach convergence, at which point a true set comprising 56 sequences was
identified.
An update on SPTR37_9f identified a true set of 97 sequences, and 15
partial matches.
